The Legend of Zelda A Link Between Worlds was really bad, anytime I went to save I got a message saying, you've been playing for a long time, why not take a break?
Not wanting to be the sensible voice but the intention is to remind you to take a break to rest your eyes. Like most gamers, I stare at the screen sometimes for hours at a time and the older I get, the more prone I become to eye fatigue and headaches. The recommendation is something like a 10 minute break every hour. Not sure how accurate that is? But it's the same for people who use a computer throughout their working day.
However, like you any notifications which pop up in the middle of a game would get on my nerves.
Me as well, they we're just there to annoy you!
